Startup problems

I have the option, "protect of windows start", enabled and after a startup or reboot, the hide-folder will appear to be working, showing that is it locked, yet it isn't and folders that are supposed to be hidden aren't at all. I've been having to manually hide everything, even though the program should be doing it automatically at startup. Any way to fix this? Any ideas?
